Not necessarily the single player as a whole just the story. My favs are Fallout 3, Oblivion, MGS4, Dead Space, Resistance series and Mafia 2, Heavy Rain, and God of War.

Blood Omen: Legacy of Kain. Absolutely unreal. Well thought-out, intelligent, constantly twisting and held together by a protagonist that was so evilly anti-heroic he makes Kratos look like a nancy-boy.
Honourable mentions would would have to go to Uncharted 1 and 2. Maybe not the deepest or most original but brilliantly scripted and paced perfectly.

Metal Gear Solid series, has probably the best, and definitely the most in-depth story ever in a video game. MGS4 probably has the best overall story out of the series, as its such a great ending to the series, ties up almost everything about the games.
So MGS gets my vote for best story, easily.
Some other games with great stories:
Uncharted series: Awesome story, very cinematic with great acting.
Heavy Rain: Great characters, story kept me thinking the whole time.
Bioshock: Its Bioshock.. nuff said.

Definately Metal Gear Solid! Uncharted seires and Heavy Rain would tie for second.

I'd probably say Heavy Rain and Read Dead Redemption. FFXIII's story looks promising, whether i'll ever complete it though is another matter.

The silent Hill Games are pretty sweet… Interesting and twisted plot. Might not be ground breaking but those games allways freak me out, lol $hit myself every time the radio would start to crackle… (I thought the film was not too bad)
Resident Evil perhaps… The first couple were good. Was it Res2 in Racoon police station? The bit where the crows bust through the window, total made me and my mate jump out our
skins… Awesome
Trying to think of a couple that ain't been mentioned…

I can't believe I forgot the Silent Hills! The second was my favourite. A genuinely twisted plot that didn't feel the need to explain itself but left you to do the thinking.

Just got round to playing Bioshock last week
Now i see why people kept telling me to play it, indeed a brilliant story… The plane crash part is a bit ropey but what great story doesn't have at least one part…
The Mortal Kombat story is pretty interesting if you follow it…

Metroid Prime trilogy, period. Dark Samus is effin' badass.
Other games that have a great story: Valkyria Chronicles, Metal Gear Solid (series as a whole), Shadow of the Colossus, Mass Effect (both, waiting patiently for the third one), Half-Life 2, Final Fantasy VI and VII, God of War series (best “what if” of the Greek mythology, EVER), and much, much more
