You have to weaken the enemy first with regular fire or however you want to do it. Then shoot a fully charged shot at the ground in front of them so the shockwave kills them.

The enemies just take more to die. The final boss was barely any more difficult though. It is fun using the dlc characters though. G1 Starscream is awesome.
